The Enterprise returns to Earth for the launch of Starfleet's new warp-5 ship, the Columbia. Commander Tucker prepares to transfer to the Columbia as its new chief engineer, leaving Lt. Commander Kelby as the chief engineer of the Enterprise.
While visiting a restaurant on Earth with Ensign Sato, Dr. Phlox is kidnapped. Sato overhears the kidnappers speaking Rigelian. The Enterprise prepares to follow a Rigelian freighter that left orbit shortly after the abduction.
Lt. Reed is contacted by Harris, his former commanding officer in Starfleet's Covert Operations, who gives him an undercover assignment that may help find Phlox. When Captain Archer learns that Lt. Reed has been lying to him, Archer relieves him of duty.
Dr. Phlox is taken to Qu'Vat Colony in the Klingon Empire. A Klingon scientist, Dr. Antaak, tells Phlox that the Empire faces its gravest threat since the Hur'q invasion: a virus moving from planet to planet that threatens to destroy the Klingon race.
Phlox determines that the virus is a mutated form of the Levodian flu containing augmented human DNA, and Phlox realizes that the Klingons were attempting to create Klingon Augments with genetic material from Soong's embryos, found in the wreckage of the Bird-of-Prey stolen by the human Augments. Dr. Antaak tells him that one of the Augment test subjects suffered from the Levodian flu, and the virus became airborn after combining with the Augment DNA, which also caused the Klingon test subjects to take on a human appearance.
A team of Klingon Augments boards the Enterprise and sabotages the warp engines. The Enterprise is forced to accellerate to unsafe speeds in order to keep the engines from overloading.
Factoid: Captain Erika Hernandez previously served aboard the S.S. Republic under Captain Jennings.
